Can the Berkely Groks even distribute their shows under the creative commons license when they use samples from The Matrix and use music that isn't CC or public domain?

I think they can so long as the parts they get from other incompatibly-licensed works are fair use clips.

A book author does the same thing when citing other books published by different publishers--quote a little, comment on the quoted material, and you'll have analysis you can license as you wish.

I haven't seen the particular show you're referring to, so I can't speak with regards to that.
